After their mother was seemingly killed and Nunnally was blinded/crippled and they were then exiled to Japan, Nunnally became Lelouch's raison d'être. In their world, he loved her more than he ever loved anyone else, and there was virtually nothing he would not do if it meant protecting her and giving her the kind of life she deserved. She is his sister, but he has raised her and taken care of her since he was eleven, so in a lot of ways, their relationship is deeper than that of simple siblings. Lelouch is the one who has provided for her and done all of the things for her that she could not do for herself, and he saw firsthand how hard it was for her to adjust to losing her sight and ability to walk for herself. He also lost everyone he loved except her; even Suzaku was lost to them after war broke out. Lelouch put everyone second to Nunnally including himself. When he chose the path he did, he knew that there were things he would do that he could not take back, things that would weigh on him, but he readily accepted the guilt if it meant protecting Nunnally and having her live in the kind of a world she deserved. That was part of why Lelouch never had romantic relationships in their world. He was focused on Nunnally above all else, and his life became too dangerous for it to work once he became Zero; Shirley's death only reinforced this idea.
He has been fiercely protective of her since they were children, sometimes to the point of being overprotective. To be fair, given their upbringing and the fact that their father basically threw their lives away, Lelouch's overprotectiveness was based in reality in their world in some ways. In other ways, such as when it comes to boys, it was less so. To this day, Lelouch would have a hard time believing anyone was worthy of Nunnally's romantic affection. And if anyone were to do her harm, there is no doubt that Lelouch would not rest until he dealt with them.
After Nunnally's "death" in their world (when Schneizel was hiding her), Lelouch was forced to consider life without Nunnally. He did want to die immediately after it happened, faced with the unendurable thought of being the partial cause of her death and knowing that every sacrifice he made to protect her was wholly in vain, but Rolo's death protecting him forced him to think about moving forward. That was what propelled him to try and trap Charles, to at least free the world from him in his self-sacrifice. It went on to Lelouch defeating their parents and teaming up with Suzaku to reshape the world. Lelouch still was willing to die--and felt it was what he deserved. On some level, he still wanted it, rather than to live without Nunnally. Over time, as his friendship with Suzaku recovered, he was still comfortable accepting his eventual fate. Only Nunnally being alive changed his feelings. Lelouch knew what his death as planned would do to her, and he had a hard time accepting the sacrifice of a new chance to be her brother. Ultimately, however, he chose to follow through on the plan and reshape the world. This was something he did for more than Nunnally's sake; it was to keep his promise to Suzaku, to pay for his crimes, and to reshape the world for everyone. That was a drastic shift for him, because it did mean causing Nunnally pain and loss, and it meant sacrificing his chance to be her brother again.
Coming back into Nautilus after that, it took a while for Lelouch to find a path for himself. He eventually was driven to protect their world from Isis, and he realized that Ascending could one day result in him being able to protect their world--and Nunnally--from everyone. Lelouch had to learn to live for himself in Nautilus, however, as Nunnally was not there. It took a long time for Lelouch to realize how he felt about Suzaku, and far, far longer for Suzaku to return to Nautilus and gradually come to return Lelouch's feelings, but after that happened, it was a significant shift for Lelouch. He was accepting something for himself and opening himself up to loving someone deeply who was not Nunnally.
Her arrival and return in Nautilus have not complicated this, somehow. Lelouch loves Nunnally as much as he ever did, but here, he has a better sense of balance to it. It is not his sole driving force as it was in their world, and that is probably better for both of them. He wants to protect her--here and in their world--but it is not the only goal in his life these days. He wants a future with her and Suzaku, and he wants to keep Ascending and someday create worlds. He often acts for what he views as the good of Nautilus.
Lelouch has tried to find a gentler way of accomplishing his goals in Nautilus, since the possibility exists much more clearly here, and he hopes to make Nunnally proud and show her that part of how he has changed. In turn, he is very proud of how she has grown, both from at home and here in Nautilus. He still hates that he hurt/burdened her with his death, but having this time with her eases it greatly. He is trying currently to stop being disproportionately overprotective, but it's a tough instinct to kick. Part of his reason for training her in combat Bending is to prepare her to defend herself. She's growing up, just as he always wanted, and Lelouch is glad for that even if it's sometimes hard for him to accept her growing independence. Hence him taking her with him on the world repair, etc. He'll get there, little sister. Someday.
Also, in their world, Lelouch lied to Nunnally all the time to prevent her from knowing about what he was doing/protect her/keep her from worrying about him. In many ways, she knows him well and has seen his truest self, but he always strove to keep the darkest parts away from her and lying was a big part of that. In Nautilus, he has consciously tried to move in a different direction--telling her about him and Suzaku, being honest with her about the risks he was taking, for the most part. He is still capable of lying to her to protect her, but he doesn't want to do it unless he deems it absolutely necessary.

Although I will admit to being curious to see if this will ever come up in game and how the both of them will handle it. XD
